Students spend a lot of time trying to figure out how to take notes, especially when it comes to notes and comments on what's in your texts. One solution is using sticky notes of some variant. You can keep notes on those, and stick them into your text right at the spot you're taking notes about. This means that, a, your books don't need to be marked up (unless you like them that way), so you can sell or give them away later, and, b, you do not have to keep a separate notebook just for comments on your texts.
